In my opinion, the best one is Galactic.

Think about it: they managed to take over a mountain, capture three legendary Pokemon and control two of them, and they have GREAT THEME MUSIC.

...Aqua comes in second.

 
Rocket. I love them, I love them in Heartgold/Soulsilver.

Screw Jessie and James, nobody cares bout them and their Meowth.

 
I like Plasma, I didn't actually think of them as "villains" because they were trying to accomplish a goal that seemed to make sense, they didn't want to see Pokemon get hurt, even if they didn't know that many Pokemon prefer the company of humans.

 
Rocket. Most epic music ever, number 2 epic is Plasma. And epic people in Rocket 8D
