Just as your Tamagotchi character will turn dirty if not bathed, each room will turn dirty if not cleaned.
Different rooms require different tools.
vacuum cleaner for living room & bedroom
mop for kitchen & toilet room
deck brush for bathroom
These cleaning tools can be purchased from TamaDepa. (You'll need only one of each; they don't wear out.)

Yeah, like Binary said, the room's just dirty. You have to buy cleaning tools to clean it from the TamaDepa. (On the iD L it's red when the rooms dirty)
