It's DEFINETELY some kind of glitch. This has happened to a few of my friends as well. As long as your tama is working, try not to worry, it probably won't happen all the time. If you are REALLY worried, try reset, download. If there's still a problem.....0.o

 
Are you sure you're loosing points? Maybe you're just misremembering the amount of points you had before you paused.
