I have a v3 tama and ive bought a pencil and a cap.

What do i do with em now?

or do they just sit there?

Some items can only be used as adults.

I'm almost positive those two are adult items.

But if it was say, a ball, then you would just push B and select the item

Your tamagotchi must be an adult to use the cap and the pencil.

Your tamagotchi can use the cap as many times as you want it to but it will only be able tot use the pencil once. When it uses the pencil, it will either draw a picture or speech bubbles will appear over your tamagotchi's head.
